The player explores the real world from a top-down perspective as Lan and enters cyberspace through connected devices. In cyberspace, MegaMan.EXE moves across a three-by-six combat grid, fights viruses, solves environmental puzzles, and searches for paths through themed areas.

Battles are real-time. MegaMan can move, fire his MegaBuster, and use a folder of selected Battle Chips. A Custom screen periodically pauses the action so the player can choose chips, while NaviCust programs, equipment, and version-specific powers expand MegaMan's abilities.

The story advances through school investigations, area exploration, boss battles, and liberation-style missions. New chips, upgrades, forms, and programs provide progression, while optional enemies and challenges encourage folder optimization.
