The story is viewed from a top-down perspective as the protagonist travels through towns, facilities, and story locations. Exploration involves talking to characters, accepting missions, collecting cards, and reaching designated areas to advance the plot.

Duels use the Yu-Gi-Oh! Trading Card Game rules, with Monster, Spell, and Trap cards played from a constructed deck. Progress unlocks opponents, cards, deck-building options, and Turbo Duels. The game also includes standard Duels and other championship-oriented activities.
